Hi there, I run, bike and swim but have never considered doing them all on the same day until now.
I love the idea of traithlon shorts to do all 3 in, but my question is: Does anyone ever do a triathlon in a pair of running tights/shorts? You know the ones that look like bike shorts without the padding? I ride in them regularly and was wondering if there was an issue swimming in them. Is it acceptable?

Yes, you can compete in any type of garment that doesn't give you an advantage over other competitors. If running shorts/tights are comfortable for you to wear fpor each leg of the triathlon, then you should weat them.
